Ο Ζαχαρίας Αγιουτάντης έλαβε το δίπλωμα του Μηχανικού Μεταλλείων - Μεταλλουργού Μηχανικού από το Τμήμα Μεταλλειολόγων Μηχανικών του Εθνικού Μετσοβίου Πολυτεχνείου το 1982 και αποφοίτησε πρώτος. Στη συνέχεια μετεκπαιδεύτηκε στο Τμήμα Μεταλλειολόγων Μηχανικών του Πανεπιστημίου Virginia Tech, στις ΗΠΑ, όπου απέκτησε δύο μεταπτυχιακούς τίτλους: Master of Science το 1984 και Doctor of Philosophy το 1987. Από το 1989 υπηρετεί στο Τμήμα Μηχανικών Ορυκτών Πόρων του Πολυτεχνείου Κρήτης, και το 2001 εξελέγη στη βαθμίδα του Καθηγητή.
Διδάσκει μαθήματα ειδικότητας στα ανώτερα εξάμηνα του προπτυχιακού προγράμματος σπουδών καθώς και σειρά μαθημάτων στο μεταπτυχιακό πρόγραμμα σπουδών του ίδιου τμήματος.
Είναι διευθυντής του Εργαστηρίου Μηχανικής Πετρωμάτων του Πολυτεχνείου Κρήτης, στο οποίο εκπονείται διδακτικό αλλά και ερευνητικό έργο, και επιστημονικός συνεργάτης του Τμήματος Μεταλλειολόγων Μηχανικών του Πανεπιστημίου Virginia Tech (ΗΠΑ).
